In one of the fallouts there was an NPC who yelled "RUN FOR IT, MARTY!"

In Vice City: when you steal a Cheetah (apparently the quote was intended for the DeLuxo) - No! My Time Machine!

Most obvious one is the Jansen 88 from the Burnout Legendary pack.

The Worms had a time square map

And somebody told me that there was the DMC12 time machine in Duke Nukem.

Which Duke Nukem? Cause I played all of DN3D for PC and there was to BTTF reference...

On the other hand... Stuntman Ignition also had a DLC pack that had a Time Machine look alike in there.

In a room , you're with a scientist ( can't remember his name ) and sometimes he says "GREAT SCOTT !!!" in this room , you can also find the Plutonium box .

Is the Plutonium box in City 17? Might be worth firing it up if it's that little into the game....I know Kleiner yells Great Scott! when he finds Gordon when Barney introduces him.
